Looking in the event log, under Application, shows:

It is not possible to run two different versions of ASP.NET in the same IIS process. Please use the IIS Administration Tool to reconfigure your server to run the application in a separate process.

Windows Server 2003:
Using IIS Manager,create a new application pool, and put the search web application in this new application pool

Windows XP:
Using IIS Manage, set the Application Protection to High (Isolated)
